What HPLC purity means on a peptide certificate of analysis
Purity figures are the most quoted and least examined numbers in research-compound documentation. A purity result is not an intrinsic property of a powder. It is the output of a specific separation run under specific conditions. Understanding what HPLC measures, and what it does not, is what turns a percentage on a page into usable information.
What HPLC is
High-performance liquid chromatography separates the components of a mixture by pushing a dissolved sample through a packed column under pressure. Different components interact with the stationary phase to different degrees, so they exit the column at different times. A detector at the outlet records signal against time, producing a chromatogram: a baseline with peaks where material eluted.
For peptides the usual configuration is reversed-phase HPLC with UV detection, typically monitoring in the region where the peptide bond and aromatic residues absorb. Separation is driven by a gradient of organic solvent against an aqueous mobile phase. The result is a trace in which the target compound appears as a main peak and impurities appear as separate, smaller peaks.
What the purity number measures
Chromatographic purity is normally reported as area percent. The software integrates the area under every detected peak, sums them, and expresses the main peak as a fraction of that total. A result of 99% area purity means the target peak accounted for 99% of the total integrated peak area in that run.
This is a relative measurement, not an absolute mass assay. It says the main component dominates the detected profile. It does not by itself quantify how much peptide is in the vial by weight, which is a separate question addressed by assays such as water content or amino acid analysis. Reading area percent as mass content is the most common misinterpretation.
Why the method has to be named
Because purity is a measurement outcome, the conditions that produced it are part of the result. Column chemistry, gradient profile, run length, detection wavelength, and integration parameters all influence which impurities resolve and which co-elute. A short gradient can hide a closely related impurity under the main peak; a longer one can separate it and lower the reported number.
This is why a credible report names the method rather than stating a bare percentage. A COA that reads simply as a high number, with no column, wavelength, or gradient described, gives you no way to judge whether the separation was capable of finding what it claims not to have found. What HPLC does not tell you
HPLC establishes how much of the detected signal belongs to one peak. It does not confirm that the peak is the compound you ordered. Retention time is suggestive but not identifying, since unrelated molecules can elute at similar times under the same conditions. Identity confirmation requires an orthogonal method, most commonly mass spectrometry.
It also cannot detect what the detector does not see. Species with no chromophore at the monitored wavelength, or that do not elute under the chosen gradient, contribute nothing to the integrated area. Purity by HPLC is therefore best read alongside mass spectrometry and, where relevant, endotoxin and water-content data on the same lot.
